Gradius 3 is killer.

 

There is also a little known game called Kabuki Quantum Fighter on the NES that has a very classic NES soundtrack that's a wee bit weird, but very cool.

Ahh yes I did forget to include SoM in my favorites, it is an awesome OST. I'm listening to SD3 today, I played the rom a few times back in the day but never took the time to listen to the music, I have to say it lives up to it's predecessor

If I had to break it down to one game per system, right at this moment I'd say:

.nsf = Toukon Club

.spc = Earthbound (for real!  This one is super quirky and gets a lot of hate but I think it's so unique and cool.)

Do NSFEs offer better audio quality? Or do they only offer some new playback / metadata features?

The latter. To quote Wikipedia: "NSFE was also created to add additional functions to NSFs such as timers for songs, fade-out time, arrange songs in a playlist, labels per song, the person who ripped the NSF and several other features". Audio quality may depend on the player you use, though. I believe NotSo FatSo is one of the most accurate around.
